The appropriate reference for Hermes depends on how it was used. If Hermes was primarily used for viewing or editing macromolecular structures or generating images for publications, then the standard CSD reference is recommended (How should I reference the CSD?), along with an explicit mention of Hermes and its version in the Methods section.
However if it was used as an interface to another CCDC tool such as GOLD, Mogul or SuperStar, then the appropriate tool-specific references should be cited. These can be found here: Product Reference FAQs
